First, will help you clarified some things: (1) Which Java version are you using. (2) Which OS version and which processor architect are you using. (3) JPCSP version and architect.
So, if i get you, you were playing the game and then some day it gave you the Load error you told, isn't? If that the case, there's an active discussion about save games and the way save games are encrypted; you may want take a look in order to try repair that savegame, here:

Either way, JPCSP does not need installation so if it exist on the registry will be like a trace because the use of Java and Windows it self; the remaining files that will bother you are those located inside "tmp" folder on JPCSP patch.
Finally, if that what Arcans say is true, is better to post a InfoLog on game dedicated thread and then some developer look at it and find a workaround.
