It looks like this game is using a file list (data.lst) probably storing the sector offsets of its files. The files are then accessed directly using sce_lbnXXXX_sizeXXXX. For such games, it is crucial to not move the files inside the ISO. This might happen when decrypting the EBOOT.BIN and replacing it inside the ISO. But this is just my guess...
