I am able to get JPCSP to recognize my controller, but when i try to change the buttons it always goes to "z axis", I can never make it like button 3 or something else.

If you are using Motionjoy set it to Xinput-Default (Xbox 360 Controller Emulator) JPCSP will recognize the inputs from this.
The only bug I have found is that if the controller powers off and you reconnect (as can happen in the longer cut-scenes) JPCSP will not recognize it and you are forced to do a full restart of JPCSP.
